Q: Can I take photos off my iCloud and transfer them to a flash drive (to free up space) but leave them on my Macbook and iPhone?

I'm trying to transfer photos from iCloud to a flash drive because I'm almost out of iCloud space. Can I do so but still keep them on my Macbook and iPhone (in Photos)?

Not if you leave iCloud Photo Library turned on in those devices. With iCloud Photo Library if you delete a photo from anywhere (in your case, from iCloud, from the iPhone, or from Photos on the Mac) then the photo is deleted from all 3 locations.

OTokay, that is really helpful, thanks! Is there a way then that I can set up my iPhone and MacBook to auto sync photos? As in, when I take photos on my iPhone they will appear on my Mac as well. Or will I have to plug my phone in to move pictures from iPhone to MacBook? I'm just thinking I'll turn off tthe iCloud Photo Library in general.

You can use Photo Stream instead of iCloud Photo Library. That will send new photos taken after you have turn on Photo Stream to your Mac. More information at My Photo Stream FAQ - Apple Support
