Q: Can a merchant pay a customer?

For example if the customer pays the store $5 cash, would the store be able to send them a $1 dollar rebate to my app through Apple pay?

Merchants can issue refunds through Apple Pay.

However, I am not sure what you mean by "to my app".

Yes I am a developer, but I mean could a store put money in an account on my phone such as a Venmo account or something similar?
