Q: Yosemite Update in secondary drive/Apps in primary Drive

I Have a mac pro desktop (Early 2009) with two internal drives and I just updated to Yosemite(10.10.5). During the install, the system gave me the option to choose a destination for the OS and because I was running out of space in my original drive (#1) I chose to install it in drive two. It also asked If a wanted to transfer settings and applications. I chose settings but kept the applications in Drive 1. Once the install was complete, I realized that I could not open any of the original applications (in drive #1) including iTunes (with my entire library) / Photos plus any third party applications (adobe photoshop etc) all the files are still there but will not open now that the OS X is in Drive 2. How can I "connect" the apps in drive #1 with my OS X in drive 2? would it be better to uninstall and reinstall the software? with all options going to drive #2?  Help!!

    Make an alias in Finder/FileMake alias of the Applications folder on drive 2 and put it in the User folder on drive 1.

    Hi Eric, Thanks so much for your suggestion. I followed your suggestion:

    "Make an alias in Finder/FileMake alias of the Applications folder on drive 2 and put it in the User folder on drive 1". (Labeled macintosh HD in image)

    The attached image is the view of the contents of the users folder in drive 1

    The alias contains all of the "New" applications in drive 2 (Labeled Bluepoem Drive 2). However, when I tried opening any of the pre-existing (older) applications currently in drive 1, none seemed to work. Third party software like adobe gave me a "Configuration error" (see image below), Apple software like iTunes opened fine, but without any of the original files.

    When opening my contacts app I also get an error message (Image below):

    so I'm not sure if I placed it in the right place within the users folder, or if I should place it inside a specific users folder (in this case bluepoemstudios1 folder in image 1- which is a user within the users folder)

    any suggestions are surely welcome.

    Let's start over. What is on drive 1 and what is on drive 2? Where is the OS installed and where is your user folder (home folder installed?

    To add my $0.02 worth: It appears you currently have the "new" apps on your startup disk, but all the others on your second disk. All applications should be on the same disk as the OS because a) the OS expects to see them there and b) that goes for third party apps and any updates as well. It is fine to locate your libraries (iTunes, iMovie, etc) on another drive, but the actual application is best parked and run from your startup disk.

    -Apologies for the confusion

    -Drive 1 is the original drive and contains all the original software/music files/photos/contacts and third party software. These are the ones I'm trying to "reconnect"

    -Drive 2 is where I installed the OS update and it has all the "new" software installed. When installing the update it asked if I wanted to move the ("old") applications to this drive as well. but I chose not to. (I thought I could still use them.)

    The OS and home folder are now installed in Drive 2.
