I have a number of epub books which were purchased from sites other than the iBook Store. I can view these perfectly and sort them into collections on my iMac but these books will not sync to the iPad and/or iPhone version of iBook.
Strangely new collections category do synchronise but the only epub books that appear are the ones purchased through Apple.
Can anyone help?

same problem here.. I can't sync my books from my mac to my Ipad mini.
i had them all before IOS 8.4.1 upgrade... but now.. they are just gone..
it shows there may be some sync in progress and I can see them transferring but then they just disappear and they are not anywhere on my ipad.
the only way around is uploading the book i want into my droppbox account and then open it from the app and select view with IBOOK.. that seems to work for now...
but it is very annoying..:(
