I apologize, I'm a bit unclear on exactly what you are seeing, but if you need to reformat an external drive for your Mac, you should be able to do so through the Disk Utility as outlined in the following article (the article is aimed at a specific implementation for Aperture, but the steps should also apply more generally):
Format external drives to Mac OS Extended before using with Aperture - Apple Support
For the format, unless you have specific reasons not to, you may want to select Mac OS Extended Journaled, for the reasons outlined in this article:
