Unless it is "clogging" up your Mac to the point that you have less than 10GB free on the startup drive, the "clogging" up isn't causing whatever problem you seem to be having that you haven't told us.
To "clean" up your Mac safely, go into your Home folder and archive or delete any unused documents, pictures, movies, etc.
