Which tool would you recommend to find reason for that. Did run HDD check by OS X before, without any error messages.

Please see above screen cut from the Benchmark tool, I used. It shows a comparison between a MacMini and my MacMini. The Disk Performance is very low.
I checked with other tool as well and the read/write performance was measured at approx. 75 MB/s.
Your comparison is flawed, because it looks like you are trying to compare #s with a Mini that has an SSD instead of an HDD.
FWIW, 75 MB/s is good for a Mac Mini or any system that only has a 2.5" 5400rpm HDD.
