When I open some applications the bottom of the screen seems to be cut off. I cannot minimize to fit into the screen as the bottom of the "box" is not visible and the symbols are greyed out for doing so.
Changing the resolution does not fix the problem.

Are you zoomed in? Try COMMAND + two finder drag on the trackpad. Try Command and the + and - keys. Check you settings in System Preferences>Universal Access>Seeing.
