Where on iCloud? If you're referring to PhotoStream, it only holds the last 30 days worth of photos in the cloud.
When I log onto iCloud on my PC. Under all photos. My storage on iCloud used to be more full then I changed some settings after an update and it's way less and only the photos on my phone currently are showing.

Have you considered the possibility that maybe that's what caused the problem?
I Do think that is the problem but I'm not sure what settings need adjusted to restore the old pictures. no deleted pictures are being shown.
How long ago did you make the iCloud changes? If less than 30 days ago (in some cases 40 days), in iCloud.com select Photos > Albums > Recently Deleted and hopefully they are still there.
Recently deleted are the same recently deleted that are on my phone. Isn't iCloud's purpose to keep all the photos you take? This doesn't make any sense. Why am I paying for extra storage when it is only storing what is on my phone
Photos stores originals in iCloud and attempts, if you enable storage management in iOS, to manage storage on the iPhone by placing photos that are smaller in size but look good on the device in question on the iOS Device. Deleting a Photo from one device, deletes it from all devices and iCloud, but Photos warns it will delete from all devices and then you have to confirm with a Delete button. I think the warning should include a message that it will delete from iCloud as well.
