I can quit some of the applications and remove the black dot, but my main concern is the one under iFile. I don't know how to quit iFile.

You can get rid of the black dots in settings / dock. Uncheck show indicators for open apps. It even gets rid of the one under finder.
I can get rid of the black dots under Chrome, Message etc. , but I don't know how to get rid of the one under iFile.
iFile? Do you mean Finder? You can't quit Finder.
Black dots..... if you're running Yosemite, the black dots under an app in the Dock mean that app is active. That was a UI change by Apple when they developed Yosemite. You might be able to use something like cDock (3rd party app) to change the Dock appearance, otherwise you have to live with the black dots.
Oh... yeah, that's what I meant. I know there isn't a problem I was just wondering if there was a way to get rid of the black dot under Finder.
