Audiobook Erase

Ever since audiobooks have been moved to iBooks, whenever an app (like RunKeeper or MyFordSync) starts running music, the audiobooks get wiped out. In order to restore them I need to connect to iTunes and resync. Anyone else have this issue?

iPhone 6, iOS 8.4.1
