when I try to stream from the macbook pro through the ATV the picture is constantly hesitating, freezing, etc. so it's unwatchable. The ATV works fine with other built-in services like Netflix. MLB TV etc. Now if I want to stream something through the macbook I have to physically connect it to the TV. What's wrong?

No, I think the ATV wouldn't work any better on other streams if that was the case. And the modem, ATV and AEx, and computer are all within about 5 meters of each other.
Do you face this problem when you stream a video (not via iTunes) ? or also while streaming still frames ?
That's not true. Mirroring also requires a lot more resources, very different from streaming video directly.
If on wifi try ethernet
Make sure no other activity is occuring (other streaming or web use, network backups etc)
Test on another network
I stream Netflix from the MBP. If I put the MBP immediately next to the ATV it is OK, but not perfect. The Airport Express is about 10 meters away. What would be the best cable/physical connection? Thunderbolt, USB...?
