Big fat "Me Too". It doesn't even look like backups are working correctly, they stall then abruptly finish. Nothing is changed in the MobileBackups directory.

Sep 18, 2015 11:52 PM in response to Gordon Hodgsonby Dream-Cypher,I'm also experiencing this issue.
I have 1500 apps in my library... I wanted to delete them all and just re-transfer the 400 I have on my phone, but no luck. I guess I'm stuck with all of them until Apple fixes this. It makes the "apps" page in the sync dialog almost unusable.
Even if they just gave the option to re-download the apps from the iTunes store (only the ones you are using), rather than downloading everything, it would be OK... similar to what happens when you do an iCloud restore.

Sep 19, 2015 12:13 AM in response to Gordon Hodgsonby Applemaniac79,Thanks God I am not the only one with this problem! It is clear to me now that it surely depends on Apple's latest releases and not on my iMac or iPhone. I am experiencing the same issue. I am not able to transfer purchases or updates from iPhone in iOS9 official to iTunes 12.3. It is so frustrating! Apple please do something!!!

Sep 19, 2015 12:15 AM in response to Dream-Cypherby AppleStar,That is exactly what I normally do (owning +3500 apps and using 450 "only"). Unfortunately it seems to be a bigger problem. Tried with iOS 8.4.1 and iTunes 12.3., then with iOS 9 and iTunes 12.2. Both combinations do not work anymore, so downgrading does not seem to help

Sep 19, 2015 12:34 AM in response to AppleStarby Pakzadn, ios 8.4 and iTunes 12.1 worked perfectly. Even itunes 12.2 worked.
With iOS 9 Beta, iOS 9 official and iOS 9.1 beta the problem exist.
So, basically a problem that persist in 9.1 as well If not addressed.
Now, it's up to Apple's ego to admit the flaw and release an update this early.
OR manage the media (NO TECH SITE HAS REPORTED THIS TILL DATE), not admit the issue and release a routine update in a months time quietly addressing this.
Those affected...I feel your pain. Especially those having multiple iOS devices.
Downgraded from 9.1 beta to 8.4 only to face the problem in 9. Ouch!
Keeping fingers crossed. Have a nice weekend.

Sep 19, 2015 7:49 AM in response to Pakzadnby Yves M,Allow me here to duplicate a reply that I made in another thread dealing with the same problem. Here goes :
I found an article about IOS 9 ... :
... in which I learned that at least for NOTES, thorough synching will only occur between an IOS 9 device and a Mac running OS 10.11 El Capitan.
Here is an exerpt :
Notes is still synced using your iCloud account, so if you have an iPhone and an iPad or Mac, anything you note down on one will show up on the other or others. The new versions are different enough, however, that you can only sync iOS 9 with OS X El Capitan and vice versa. So, if you want to use Notes, you'll need to go all in on all your devices. This presents a temporary dilemma for Notes users: OS X El Capitan isn't due out until 2 weeks after iOS 9.
I wonder if our problem with purchased apps on a device not synching with iTunes doesn't simply arise from the fact that our Macs are still running Yosemite.
Has anyone tried to sync an IOS 9 device with El Capitan yet ?

Sep 19, 2015 8:10 AM in response to Yves Mby nishanthrao,I thought about that and but decided against downloading the GM build, which I died read is available for download for the Public Beta testers. I am hoping someone with spare machines will download and try it out before I do. I don't want to be completely grounded by having latest software's on all my apple devices. this is the last time I am downloading the latest software on day one. Next time I will wait for a month for any software Apple release, I think..

Sep 19, 2015 9:26 PM in response to Gordon Hodgsonby Mark_kitz,This is also happening to me. I updated to the iOS 9 GM on my iPhone 6 and my apps are not syncing anymore. I tried syncing from a fresh install of windows 10 and still the same. I tried creating a new user from my macbook pro still no luck. But my iPad with iOS 8.4 has no problem syncing. Updated to iOS 9.1 beta 1 still the same.

Sep 19, 2015 10:24 PM in response to Gordon Hodgsonby Dr_Maverick,The apps if have been downloaded on iTunes syncs perfectly to the device but the apps downloaded on the device won't transfer to the windows. I think it's a bug which hasn't been solved since long and it will be taken care only in the new software release. Aargh!!

Sep 20, 2015 2:06 AM in response to Gordon Hodgsonby capcomnz,I have the same thing. Even spoke to someone at Apple via the web chat service and she just couldnt understand what I was getting at.
Really poor service. Was told to contact a Senior Advisor tomorrow but seems like this is a known bug.
My ipad is recongized by itunes and even backs up but no updated apps or new apps download via the ipad are transferred across.
Good to know its also happening to others as I throught this might of been something to do with my machine (ipad or laptop)

Sep 20, 2015 3:47 AM in response to Gordon Hodgsonby igamejump,Any update on the fix yet?
I deleted all my apps from iTunes Library and wanted to Transfer again from iPhone! But the process of 'Transferring Apps' just gets completed in 3 seconds and nothing visually happens. Apps are still not into my library!
Why is tech media ignoring this?
Win 10 Pro x64.
iTunes 12.30.044 x64
iPhone 6 iOS 9

Sep 20, 2015 8:35 AM in response to Gordon Hodgsonby Manesh,Would like to say I've found the solution , but alas , I found something worse :
Apparently Apple is aware, and it seems they designed it that way. Here's the link i found : http://apple.stackexchange.com/questions/206544/cant-transfer-purchases-from-iph one-to-itunes-in-ios-9It is sad, if Apple really did design iOS 9 to purposely not copy apps to your iTunes library.
But it seems to also relate to a previous discussion I read, where iOS 9 would be able to install itself on your device, even if there wasn't enough space, as it would delete apps in order to install itself, and then re-install the apps it removed. This may mean the iOS 9 no longer relies on iTunes backups, but rather on the iCloud backups, and installs missing apps through the cloud.
I do however hope that my assumption is incorrect, and the feature will reappear in an update.

Sep 20, 2015 1:43 PM in response to Gordon Hodgsonby antstrydom,Same problem here.
Downloaded latest version iTunes. Then proceeded to try and back up my apps on iOS 8.4.1. Didn't work.
In any event I proeeded to upgrade to iOS 9. I thereafter tried to backup apps - same story.
Must be a bug in the latest version of iTunes.
