Sep 20, 2015 1:37 AM in response to bsankaranarayanby bRight_OSX,I had the same issue and my only way around it was pretty painstaking... When I plugged in my iPhone it would only "preparing to sync" between 4 and 14 apps, once it was done transferring those apps it would just hang. But those apps had been transferred and were on my phone.... So my solution was to keep unplugging and replugging my iPhone and syncing a few apps at a time. This was very time consuming... but it worked.
The only downside besides time, was it did not sync my app settings so most apps I had to re-login to them again. It also did not keep the nice folders I had previously made and had to put all the apps back in. It was a pain in the butt but it worked.

After upgrading, all the Sync boxes at the top of each tab was unticked and so, nothing got synced. I ticked all of them and so my phone is now syncing. The only problem is that the Application tab does not have a box to tick.
So, until I get iTunes 13 (there have been so much problems with iTunes 12 iterations, I am giving up on it - many of the 'improvements' are not necessary IMHO), I will just press "Update All" on the phone's App Store

This issue behaves as intended based on the following: Apps are no longer transferred from iOS 9 devices. We are now closing this bug report. If you have questions about the resolution, or if this is still a critical issue for you, then please update your bug report with that information

Sep 20, 2015 11:22 AM in response to sparta81by Airborne_1,I just heard back from Apple via telephone. Case number: 940405219 Maraea Plassmeyer, iOS
Senior Advisor and she has informed me that unknown to her and the rest of us that transferring purchases from devices with iOS 9 has been disabled by Apple as the apps are now downloaded to be device specific and for me anyways there is no need to transfer apps from iTunes library to the device as the app store badge still shows with (red) number they need to be updated on the device. So in a nutshell it doesn't do me any good to keep apps in my iTunes library because I have to download them on each individual device. I did inform her as for me on a (((SLOW))) internet connection they just "screwed me" and I am done with Apple, and that I will not be purchasing anymore Apple products in the future. That is what I have heard back from Apple and so there you go. I'm not happy about it but it is what it is. -

If we do not need downloaded apps in iTunes, why is automatic app download still working?
But the more important question is that if I do not use iCloud backup only local iTunes backup, what will happen if I have to restore my iPhone? Will it automatically download all the needed apps onto my iPhone after restoring? If that is the case I am ok with it, but Apple should clarify these changes not letting is guessing in the dark.

Apple should do an option for transfer apps to iTunes.

However, my old iPhone 4 with iOS 7.1.2 still updates the apps back to iTunes 12.3, so I guess this is an iOS 9 specific bug.

IF that is true then it was a very underhanded tactic by apple to not openly and explicitly mention it- particularly as iTunes was (as I thought at least) the way we were supposed to manage content on our iPhone - apps, music, etc. Why then can I still install an app via iTunes (albeit without using the home screen views as was previously the case) onto my iPhone?
