Icons/Application overlapping the dock

Hi,

I do like the dock on OS X. However, some applications open up with some parts behind the dock. This is very annoying especially if the part behind the dock contains push buttons. Also icons on desktop will go behind the dock as well. Is there anyway to fix this? Thanks.

MacBook, Mac OS X (10.4.8)

You could choose the option to "Automatically hide and show the Dock" in the Dock System Preferences. Then you can bring up the Dock only when you need it.

I have played around with hiding the dock. But I don't like it. There's a delay between moving the mouse to the bottom of the screen and when the dock comes up. Also there are some icons in the dock that I want to see (like activity monitor) too.
