Email and other messages/notifications will not clear from the Notification Center since I upgraded to iOS9. Tap the message, press "clear" but nothing happens. With email, the message continues to appear in Notification Center even after I completely delete the email message from my Inbox and Trash.

Close the mail app and force restart the phone.
Press the Home button two times quickly. You'll see previews of your recently used apps. Swipe left to find the app you want to close.
Swipe up on the app's preview to close it.
To force restart your device, press and hold both the Sleep/Wake and Home button for at least 10 seconds, until you see the Apple logo.
After the phone starts up, try clearing the notifications again.

Thanks for your help --- your suggestion resolved the issue. I had previously restarted the phone using only the Sleep/Wake button, which did clear the messages in my Notification Center, but the problem would simply continue. The forced restart did the trick.
This is STILL a problem in all versions of IOS 9....... The fixes listed here is just a temporary fix at best even though it does resolve the issue after restarting you phone.......but the minute you start using your phone again, the problem begins again........this issue effects ALL versions of IOS 9 on the iPhone and iPad both.......and it is not just email notifications that will not clear.......sometime Facebook notifications will not clear as well as others.......
Yup. all iOS 9. Same for me. Definitely a bug. Restart will fix but that is annoying.
What I did was just go to Setting->Notification->Toggle Group By Apps on and off. Those notification will go dissapear, where we no need to restart the phone and quickest to do.
This is just walkaround until Apple provide fix for it.
