I understand that you're not able to take phone calls on your iPhone without using speakerphone after updating to iOS 9. Fortunately we've an articles (linked below) that detail what to do in such a situation in order to restore functionality to your iPhone's microphone and receiver.
If your voice is too faint or sounds unclear using iPhone, or iPod touch - Apple Support

Thanks for your quick response, although the articles linked do not address the issue with my phone. To expand the original post, when I try to answer an incoming call conventionally (phone to my ear) it is essentially dead: No sound from the earpiece, and the caller hears nothing from me. If I then turn on the speakerphone, it becomes a normal speakerphone call: I can hear the caller and the caller can hear me.
