When I publish a project to YouTube inside Motion 5, some of the fonts change from one font to another. Exporting to a H.264 QT file and then uploading the file manually to YouTube fixes the problem, but it's a pain.

Does this happen all the time with specific fonts? Can you tell us which fonts show the problem, so we can test to see we can replicate it?
I noticed this recently with the font Noteworthy, which is supplied by Apple.
No idea. I tried a little project using the Noteworthy font, exported directly to youtube, came out fine.
I am having this issue as well using the font Proxima Nova. Motion seems to arbitrarily change the font weight and style prior to exporting—usually after quitting and reopening the project.
Running Motion 5.2.2 on a 15" MBP, OS 10.11.1, 16 GB ram, 1 GB of VRAM.
Try opening Font Book and see if the font validates ok.
I'm having the same issue. However, I'm not trying to output to YouTube. Every time I render one font randomly changes weight and another font changes to symbols. It random. I get it both on rendering movies directly from motion and when I send to compressor. I also get it on outputting current frame. I can output 10 times without making changes and get random results from the same timeline.
I read another post that recommended reseting the font by switching to another font and then back again. It did not help me.
