Thanks for using Apple Support Communities.
From your post I understand that you're trying to restore from a backup of a previous iPhone on your new 6s, but are being alerted that the backup is from a newer version. If you iPhone 5s was updated to iOS 9.0.1, and your iPhone 6s is on iOS 9.0, then you will first need to update your iPhone 6s to iOS 9.0.1. To update your iPhone in iTunes please follow the directions below.
Update your device using iTunes
If you can’t update wirelessly, you can update with iTunes. If your computer uses the Personal Hotspot on the iOS device that you’re updating, connect your computer to a different network.
- Install the latest version of iTunes on your computer.
- Connect your device to your computer.
- Open iTunes and select your device.
- Click Summary, then click Check for Update.

- Click Download and Update.
