what is the difference between iTunes password and Apple ID password on iTunes when trying to restore iPhone 6 plus on the new 9.0.1 software?

There is no difference (unless you are using more than one Apple ID). A single Apple ID (and its password) can be used for everything you do with Apple (iTunes, iCloud, Apple online store, this forum, etc).
