Note that if you've enabled two-step verification for your Apple ID, you must generate an application-specific password and enter it when you sign in to iMessage.

iMessages is it's own system with it's own server.
Your Apple ID you use might well be the same as your iCloud one but that is as close as they get.
As the others have suggested it is worth double checking the settings on the iPhone (Specifically Send and Receive in Settings > Messages).
How are you syncing the Contacts apps to each other ?
They needs to be linked to show the same info such as whether an iPhone Number is an iMessages ID.
If you manually type your Mother's name in the To spot on the Mac does it offer you the iPhone Number ?
