Yes, they will. The icon in the Dock is simply an 'alias' to the actual Downloads folder.
You need to drag the Documents folder to the Dock and drop it between the vertical line in the Dock and the Trash can, and then release and it should stay there. (if your Dock is located at the bottom of your screen, it will be at the right-hand end of the Dock that you need to drop it - but don't inadvertently drop it in the Trash ).

Did you Drag the Downloads folder to your Desktop (which would move it), or did you really copy it (Drag holding the Option key), or did you create an Alias (Drag holding Command+Option keys; an Alias is just a pointer to the original)?
If you just dragged the Downloads folder to your Desktop, you should drag it back to your home folder. Then drag it to the Dock which will automatically create a Dock alias pointing to your Downloads in your home folder.
If you want to have an Alias for Downloads on your Desktop, then hold Command+Options and drag Downloads to the Desktop and you will get a Alias on your Desktop.
My point is your Downloads folder belongs in your home folder and moving it, instead of an Alias of it may create problems in the future, if nothing else when other people try to help you and they assume Downloads is where it is suppose to be, but it is not. -

You can use Applications -> Utilities -> Boot Camp to install Windows on your Mac.
