Timing problem with embedded video
When you Play the presentation, you need to set the duration manually or the video will be cut short. When you export to Quicktime this is not the case, the time includes the duration of the video.
You are correct, Keynote and Quicktime have different sets of tools, therefore encoding and playback options are different.
