Certain notifications have been stuck in notifications center for me (iPhone 6, iOS 9).
When I click the "x" the "clear" option appears, but when clicked it just goes back to the "x" and the notification remains.
Restarting the phone seems to fix the issue but then it occurs again.
It seems to happen primarily to notifications from Mail.

Thanks for the response. That is a temporary solution that I'll have to do each day with this issue. Is there no permanent fix? Has this been identified as a bug to be fixed in the next update?
I have a single vestigial VIP email notification that will not clear no matter what I've tried. I've re-started numerous times, and even updated to iOS 9.0.2.
Problem is, it's a VIP message. I have zero unread VIP messages, and have FIVE email accounts on my phone, all of which have messages from VIP's. I feel it is unreasonable to have to delete and reinstate all five accounts to clear one notification.
Also: Does anyone out there know why contacts spuriously disappear from my contacts list? What is my phone sync'ing with that it thinks is more accurate than MY ACTUAL PHONE? Nonsense like this is pretty seriously eroding the usefulness of the device. UX fail.
Ok, I was just messing with it again, and my phone decided that NINE ADDITIONAL vip messages are showing as unread, for a total of 10 incorrectly marked messages.

I have the same problem in multiple apps (Instagram, WhatsApp, Words with Friends) and even after following your steps the same problem shows up again.
Do you happen to know how does one go about telling Apple they have a bug which needs to be replicated and resolved?
I am also experiencing the same issue facebook and habits. frustrating.

Try change in notifications option show manually, in my
case the whatsapp notification was deleted.
Go to Settings > Notifications > [Notification View] and toggle the "Group by App" setting. This reset mine and they started working again.
Thanks davidbfunny. That seems to solve the issue in the short term. Hopefully Apple releases a permanent bug fix soon.

They changed my handset thinking its a hardware issue. And now its back.
I really hope that they fix it as it is seriously annoying.
I am suffering with this issue too. New iOS 9.2 update did not fix this bug. I do the temporary fixes but frustrating and annoying as this never happened in iOS 8.

Strange Apple, after months, has not fixed it, yet... :-/
iOs 9.2.1 and still no fix for this "bug".
With all my consideration and sincerity for Apple, I'm starting to think that, as a consumer, I am paying a lot of money for your products and I wasn't expecting to meet any bug.
