Restore them from the backup you made prior to the upgrade.
Restore does not work.
What kind of account is it? Gmail, iCloud, Yahoo?
Which folders are you restoring from the TM backup?
Sent, InBox, other folders are all not restored.
POP accounts from work and Comcast.
Do you still have the backups?
You might be able to manually move the info back over.
Go like File>Import Mailboxes, then find them in the backup. Look for Users>(your user)>Library>Mail>V2>Mailboxes
Someone here might have an easier way then manually migrating them back into mail.
Also you might want to contact Applecare and let them know what is going on.
Just my 2 cents.
This just happened on my wife's MacBook Pro. I used the Rebuild Mailbox command and the inbox repopulated after restarting Mail.
1. Start Mail
2. Select the Inbox
3. Select Menu > Mail > Mailbox > Rebuild
4. Quit Mail
5. Restart Mail
When Mail restarted all her 735 emails in the Inbox were recovered.
Now I need to see if this works for the Sent Mail mailbox.

TM Restore is now working! ? ! but I don't know why.
Did the Rebuild get your emails back?
rebuilding did not work.. i have spoken to apple this afternoon and they are looking into it, but they said (and I'm paraphrasing) "when email disappears, you generally can't get it back unless it has been backed up"
Is this POP or IMAP. ?
IMAP mail is stored on the server and is not lost. Have you tried quitting mail and restarting.

This was POP.. there are some emails on the server that have not been lost.. but its the 65,000 other locally stored ones that are lost
You should have a current Back Up plan in place otherwise just a matter of time before more is lost.

You might check you Local Snapshots and see if the made it through the upgrade intact, it may be a saving grace, I have no idea.

*update : yes it looks like local snapshots did make it through intact with the upgrade.
This worked for me on my inbox, sent, and trash folders and I didn't have to restart mail.
