Sep 30, 2015 8:01 PM in response to dianeoforegonby Wayne V. Hall,Okay, I think you don't have a full grasp of the issue. I am able to receive new mail just fine. What is gone is all the old mail from my inbox and sent items, essentially everything above my smart mailboxes. I have sent test emails from my accounts back and fourth and I received the notices of the replies to this post. What I have lost is everything that was in my mail file prior to the upgrade (with the exception of items I moved to folders on my hard drive).

Sep 30, 2015 8:03 PM in response to Wayne V. Hallby EVISCERATOR,I thought I had lost the mail boxes that I had stored on iCloud. I noticed a + and a hide or show button next to iCloud mail box. I hit show and my mail boxes reappeared. Hope this helps.

Thanks for sharing. When I tried rebuild and the apple mail did not initiate anything. It looks like nothing is happening.

Sep 30, 2015 8:21 PM in response to Shyrakby dianeoforegon,Look to see if the messages exist in your User's Library. (see below). If the messages exist, you might need to rebuild the folder and/or reindex your Spotlight cache files.
In your User's Library, scroll down to Mail folder. Inside you'll see a V2 and V3 folders. V2 is the older format.
Imported messages and POP Messages were stored in Mailboxes folder. Now that the names are numbers it's harder to tell which account holds your data. Look inside each folder to determine which is the correct Mailboxes folder. Unless you moved the Imported emails and deleted the Import folder you should see something like this. Using column view click on Import.mbox and see if you see your messages inside. You'll need to drill down to see the messages. I have one message in this Import folder.

Show User's Library
The User's Library folder is hidden by default. To unhide: Select the Finder in the Dock. Under Go in the Menu bar > hold down the Option key and you’ll see the Library.

You might check you Local Snapshots and see if the made it through the upgrade intact, it may be a saving grace, I have no idea.

*update : yes it looks like local snapshots did make it through intact with the upgrade.

So far only one email is having problem which was using POP. The others were fine. I managed to search those emails in the library but it just fail to rebuild back to apple mail.
I can locate those old emails but it just did not load into the apple mail.
See the attached picture in which I can double click and it launch the previous email. It's hard to open each of it because I don't know which is referring to which email.

Sep 30, 2015 8:46 PM in response to danielidcby dianeoforegon,One option would be to delete the POP account then add it back. Your emails will download from the server. (If some of the older has been deleted from server, we can import from the copy on the Desktop) Before you delete the account, be sure you have a backup of the POP-Daniel@idecast..... Folders. Hold Option key and drag to the Desktop to make a copy.
Second option would be to reindex Mail.
Quit Mail
Scroll to Mail folder in User's Library
In MailData folder, delete any files with envelope in the name. (should be 3)
Open Mail and it will reindex your messages.
