When I first opened it after the upgrade it showed all my contacts offline. I checked the preferences and it asked for my Apple ID password, when I put it in it would not sign in. Next time I restarted Messages it shows me only a login window, I put in my Apple ID and I get an error:
Could not sign in to iMessages - An error occurred during activation. Try again.
The Apple ID is activated, I use it on all my other devices.
I tried to generate an app-specific password but when I put that in it just tells me it's invalid, not even an error message.

After reviewing your post, it sounds like you are not able to sign into iMessage. It looks like you have already done some troubleshooting. I would recommend that you read this article, it may be able to help the issue.

Sometimes, it appears to work (all the info on the page displays) then it goes away. Looking at the logs, it says that the account is active but is not operational (IsOperational: NO), but I can use messages from iOS 9.0.2, and I am logged in in iCloud and can login in other places.
There is this one other message in the log that is funny:
10/1/15 2:16:47.928 PM imagent[447]: [Warning] IMDAccountController: Could not find an account for service: (null)

I've been ok on my other devices, and I'm signed in to iCloud on this desktop, just Messages is the problem. I revoked my app-specific passwords (I use 2 step verification), and created a new one, but I get "password incorrect" errors when I try to enter it in iMessage. Won't take my new app specific or my "real" Apple ID password.

Oct 1, 2015 2:54 PM in response to pease.markby TheWeas,Same problem here. FaceTime allowed me to login (eventually) but is unable to make calls. Cannot login to Messages. Occasionally I get a message that my computer is not connected to iCloud, but when I go to System Preferences (as directed), everything appears normal. Sometimes I get a message that my account needs updated, but when I enter the password there I have no problems. Just can't login to Messages or get FaceTime to work properly. Working fine on iPhone and iPad.

1. Reset your computer's NVRAM
2. Boot your computer in Safe Mode
3. Log into FaceTime and Messages (see below for additional details)
4. Reboot into Normal Mode
While in Safe Mode, I logged out of FaceTime (which I was able to log into before, but unable to make calls), and logged in again.
Also, while in Safe Mode, on my phone in the Settings > Messages > Text Message Forwarding I was able to turn back on my computer, and my computer successfully received the verification code.
Everything appears to be back to normal.

Oct 2, 2015 3:15 PM in response to pease.markby pease.mark,Update: I have a Macbook Pro (15-inch, Mid 2012), a iMac (Retina 5k, Late 2014), and a new iPad Mini 4, upgraded to 9.0.2, that all will not login with my primary iCloud account Apple ID. I have an old Apple ID that I use for iTunes that does login fine. Luckily, my iPhone 6 make the transition to 9.0.2 and I can still get iMessages on that.
This leads me to believe there is a problem with the Apple ID, and not on the hardware. I did try the Safe Mode fixed, and I did not help.
