Thank you for being a long time Apple Support Communities member and for posting this question!
In this situation where you are not seeing your iCloud Mail folder(s) on your Mac, I would suggest first trying to disable and re-enable the account. Because you do see that folder on iCloud.com, try the following steps on your Mac:
1. Open Mail
2. From the menu bar select Mail > Preferences > Accounts pane
3. Make sure your iCloud account is selected in the left hand side bar
4. Uncheck “Enable this account” and wait a few seconds for the account to deactivate
5. Check “Enable this account” again

Oct 1, 2015 10:12 PM in response to alex_h1by Trisha Foster,It Turns out that I Had forgot to go back and check my iCloud account in the System Preferences and sign in and Re set up for the new OS, After doing this the Missing " Saved Mail" Folder and the "iCloud" Folder Re appeared and the in Mail Preferences in the "Accounts" Tab Section the iCloud (iMap) Re appeared too, But Before this, I had Gone and used the "Rebuild" in the Mail Program under "Mailbox", I had done this several times and when I did my Regular main mail (Cruzio) that I use more than I do of the iCloud mail (iCloud is my secondary mail) My main mail (Cruzio) disappears when I used the 'Rebuild" I would like to try to get back ALL my Mail (Cruzio mail) that I had lost, and Put it Back the way I had it before I installed the new OS El Captain. I tried to use Time Machine to restore my mail but that didn't help very much, I just got a lot of the same repeating mail, like it was looping. Is there a File or Documents somewhere in my computer system where Lost mail is stored and I can drag and drop my lost stored mail back into my mail program without using the Time Machine?
in My Mail Program on the left side Bar, there is a section that has "on my Mac" under that is a Folder called "com.apple.mail.Backup" and under that folder are sub Folders
InBox
InBox-2
InBox-3
InBox-4
InBox-5
In those "InBoxes" are all the same repeating mail recovered from my Time Machine

Oct 10, 2015 7:56 PM in response to alex_h1by Team Higgins,Thanks! I had the same problem and other forums suggested crazy things or said it was hopeless. I "unabled" and then enabled my account and it set all my mailboxes up again. Thanks!
