Just found a a solution that works for me, better than nothing. I restored an iTunes backup from 9/28, so about 2 weeks ago....and all so far all Messages up to that point are back. If they remain after the restore is complete, I will have lost only a couple weeks worth of message history so not a total loss. This backup is from when my 6S was running 9.0.
Will update post after restore is complete.

Oct 20, 2015 5:22 AM in response to mianesvaby jmco173,UPDATE: So here is what happened last night. I am on 9.1 beta 5 with the successful iCloud backup. I run a new icloud back up and then factory restored back to a fresh 9.1 beta 5. loaded the backup and now the problem has returned. No messages or email passwords. Now I am stumped because I did have one successful backup on 9.1 beta 5. Not sure where to go from here. Cant really determine if the issue is on the serverside with apple or iOS side on the phones. And still no word from Apple tech support........................ still hoping that the final version of 9.1 fixes this but now I am not so sure it will.

Oct 20, 2015 7:30 AM in response to jmco173by disconnekt,Yeah 9.1b5 definitely does not fix the issue. I made an iCloud backup of my 6s Plus running 9.1b5 before it was replaced for another issue. I installed the beta on the new phone and when I tried to restore the backup, I got the stuck on Apple logo screen/messages etc. missing issue.

here is what i did.
restored to factory 9.02. loaded icloud backup. like in the past the messages, call history ect was missing. made a local itunes backup of the current state of the phone. factory reseet to 9.02 and loaded the itunes backup. no success the data wasnt there.
if you have any other suggestions, i am willing to try

Like maybe a 5 or 5s. when I get a chance I plan to iCloud restore to my old 5 and then make a local backup. If all the messages happen to appear on the 5 I restore from the local backup to my 6s+

So the issue seems to stem from an iCloud backup/restore bug, possibly with 9.0.2 since my iTunes backup was made on 9.0. Since I've only lost 2 weeks of messages I'm not willing to test any other scenarios.
I will try and file a bug using bug tracker, if I can find the time to adequately report the steps and collect the data that I know Apple will ask for.

I also have an open service request with them, so I'm hoping that and by monitoring this thread, they know it's a bigger issue than just one person.

Oct 21, 2015 6:18 PM in response to davidvizby mianesva,Backing up the broken restore again to iCloud backup and then restoring that had fixed the call history, but nothing else....
Repeating that procedure now with the new 9.1 that came out today:
1. Restore broken 9.0.2 into 9.1
2. Verify it is still broken (which it is unfortunately :-( )
3. Backup to iCloud as "new" backup
4. Restore "new" backup
Will report if this works any better.

One additional side effect of the backups for messages and heath missing/bad is that both heath and activity apps are unusable - they just show empty data and do not report new activity/metrics. The side effect of that is that activity tracking on Apple Watch nearly useless.
Just wanted to point that out.

What is also interesting is that aside from health/activity being unusable it shows on manage storage on local phone as having 25MB of data... at least on my device.... hard for me to determine if 25MB is a lot or not.... I have "steps" since iPhone5s.... so 2 years worth...

1. The new iTunes release today shows me a backup on 10/12 10:40am made to iCloud (I don't recall seeing backups made to iCloud in iTunes.... only backups made to iTunes showed there on the right side of screen / dialog allowing you to set default automatic of iTunes or cloud...)
2. There is no way to restore iCloud backup from within iTunes.... unfortunately the only way is to reset phone.... then ask to restore from iCloud during setup
3. The setup assistant after resetting phone does not show the backup that iTunes shows. It shows older backups (which do not show in iTunes...)
Just 3 more pieces for the "puzzle"
