gmail folders lost during el capitan upgrade
After upgrading to El Capitan, the gmail folders do not appear in the choice for mail folders.
Any help?

I had the same problem, but fixed it as follows:
Go to Mail > Accounts. Select the Google/Gmail account and uncheck Mail. Close Mail entirely and reopen. Go back to Mail > Accounts and recheck the Mail option for the Google/Gmail account. All my folders from Gmail were restored.

I have the folders but lost saved emails within the folders, any ideas on how to get them back? I tried the way you did it and nothing. Very frustrated!!
No idea I'm afraid. It did take a long time for the folders and contents to sync down, so depending on how big your mail file is it might get there eventually if it hasn't already.

Now EVERYTHING WORKS CORRECTLY.
