iTunes not transferring apps to computer (Apple Configurator)

So I have a fleet of about 40 iPads and have been using Apple Configurator for a couple years now. For ease I sync my master iPad to iTunes which transfers the apps to the Mobile Applications folder and I pull them into Apple Configurator from there. Now it seems that iTunes is not syncing apps. Can someone please help? Has Apple purposely done that as per this thread?
