Open a search window by pressing the key combination command-F in the Finder. Select This Mac as the search scope and search for the app(s) in question by name. Delete any copies that you find.

I have the same problem. I see a update notification for i app i refunded. This was in Yosemite.
Now i done a complete new install of El Capitan and the update notification is back.
So the problem isn't local (on my iMac) because i done a new install (even formatted my disc) so the app is never installed on this configuration and as-soon i log in the app-store i get the update notification.
How do i get rid of it?
