Sony Reader App does not work with El Capitain
The Software "Reader for Mac" from Sony does not work after the Upgrade from Yosemite to El Capitan. The E-Book is not recognized by the Reader App, only by the Mac and the Foto App...

I had this same problem after upgrading to macOS Sierra from Yosemite (needed to sync my Mac books & notes backup to a new PRS-T3 reader) and managed to solve it by disabling the mac firewall (and csrutil but that alone did not do the trick).
Longer story - first I tried:
- I disabled csrutil (from recovery mode) as suggested - did NOT work, reader was still disconnected
- Downloaded the same Reader for Mac version from Sony and my Mac refused to run the app - I discovered the upgrade to Sierra had reset my app installation settings and figured I need to enable third-party apps again
- Into the System Preferences menu I noticed the Firewall, checked - Reader was not added, added it as app with allowed connections (I first disabled the firewall, but it's enough to allow the app through it) - reconnected the reader to the Mac, and Voila! - it's connected and I synced successfully 🙂

I could not make Sony Reader work either! I contacted Sony Support (Spain) and they could not help - no idea if an update will be issued and, if so, when.
I ended up having to ¡go back to Yosemite
Drag and dropping an epub seems to work. (I've transferred two books.)
Click on READER under devices and navigate to Sony_Reader/media/books. Drag your epub in there, eject READER and hope.
Thanks. This is OK for an emergency. But, how do I return borrowed books to Library? My temporada solution (that works perfectly) is to uninstall El Capitan and return to Yosemite. Sony have been of ZERO HELP!!! No idea if they will update software etc!!!
I have tried to put manual ebooks to the reader per drag&drop, using the finder - but DRM rights do not work. I have not tried Calibre - maybe this works with El Capitan?
Fortunately I have extra Yosemite on an external SSD drive which works very well.
Hope that an update for El Capitan from Apple or Sony will come soon !!!
I have this problem too. Calibre works OK for me though. 🙂 Now I have no excuse for getting my books organised!!
You're right - I couldn't get DRM books to work.
Calibre transfers non-DRM very well, and fortunately (the reason why I bought this reader) I can still borrow books from overdrive libraries through the device itself over wifi.
I guess Windows or Yosemite is currently the only real answer for other DRM books.

Regarding the DRM issue... I downloaded Adobe Digital Editions 4.0 then dragged my protected books to that app on the dock which then opened them as ePub files. I then searched for the Adobe Digital Editions folder and dragged the now ePub version of the books to the Reader drive mounted on my desktop. This then transferred the files to my reader.
A little convoluted perhaps... but until Sony gets their act together and updates on their end I'm just pleased that I can transfer my new purchases to my reader.
This is the easiest way. It works perfectly. Thank you.
I've done the same and also no problem to just drag them to the e-reader.
I had the same problem.
I went back to the Sony homepage and downloaded the reader library software version 3.3. I didn't install the update which is the current 'reader' software.
It linked fine with my PRS-650. It's the old interface.

I managed to solve this, the reason why it has stopped working is because of the system integrity protection that was added in el-capitain.

After I turned it off everything worked as before.
This is the right thing to do since the Reader software wants to write to the folders protected by SIP since El Capitan...
