I don't understand, you have two versions of numbers? Isn't iwork 09 the 2.0 version? how can you have 3.x.x version?

Don't delete any version of Numbers. Numbers '09 and Numbers 3.5.3 both work happily together. Just be sure which version of Numbers is opening a document.

Thank you Yellowbox didn't know that! But I see numbers 3.x has a very high price. Do you know if it comes free with El Capitan and do you know if numbers 2.x still works with El Capitan?

Numbers '09 (Numbers 2.3) and Numbers 3.5.3 both work on OS X Mavericks and OS X Yosemite. I have not updated to OS X El Capitan, so I can not comment. Perhaps an El Capitan user will step in to comment.

While I keep both versions of Numbers in my dock it has been a while since I have used '09. Opening a file in '09 is noticeably faster in El Cap.

Yes, keep Numbers '09, Pages '09, Keynote '09 and the new versions. They are working for now. Be aware that iWork '09 is "orphan ware" and there will come a day when a new release of OS X will no longer support those versions.
My approach is to use the newer iWork. In spite of some bad reviews, I find iWork '13 (for want of a better name) to be more intuitive, with contextual menus and contextual Format Panel (much "cleaner" than the old Inspector). Just a new way of doing things!
