What happened to my Mail saved folders?

I recently upgraded to OS X El Capitan (10.11). Among other things (that I'm not too concerned about right now), my Saved Messages folders have disappeared. What happened to them?

On My Mac mailboxes?

Try re-indexing the mailboxes. This can take awhile if you have a lot of mail.

Reindex messages For El Capitan, try looking in V3.

Went to Mail and imported mailboxes (from my own computer, I guess), but still cannot figure out how to get my saved messaged folders (mailboxes) to show up under the "Mailboxes" when I open mail. When I save a message now, I have to go through several drop down menus under the "Move to" when I have a message to save. Cannot view/open the saved message folders since upgrading to El Capitan... frustrating, to say the least!
