Just what were you doing when you received that alert and what was the exact wording of the alert?
I upgrade el capitan las friday and when restart the MAC the screen freez whith the Apple logo and for several minutes nothing happend then restart with comand r, and the Fusión HD it seems that not have something that let the system start ( for this moment I do not know exactly wh it is, in Apple support do not know, and either the MAC comunity ) the only thing for sure it is a problem with el capitan and fusion, today start with a bootable system, erase the fusion and start all over again, at this moment, i am upgrading to Yosemite and recovering my info from time machine, but is taking to much of time, the Next thing I am going is upgrade to el capitan again, and only then I am Going to have answers for the solutioN.
the alert it is because Somebody that is Ignorant like me in upgrading systems have the alert in the moment to do this, I am a film producer in México, and I am about to start a movie, I. Have The need to Make budgets and contracts and this work is on my MAC, since the HD failed with el capitan, I can not recover form Time machine my docs because the machine do not have the will to Start. The software i use is EP Budgeting and schedulling and is in the Hard Drive.

If your Mac Mini Fusion drive has a 3rd party SSD along with an Apple HDD AND you have some sort of 3rd party TRIM enabler installed and turned on, turn it OFF and uninstall it. You don't need it even though others would disagree.
I have a Mac Mini Fusion drive with an OWC SSD and Apple HDD. I do not have TRIM enabled on my SSD since it's not supported by OS X. I'm using just the built-in Garbage Collection of the drive. I had no issues upgrading from OS X Yosemite (including OS X Server) to El Capitan and the Fusion drive is working fine.
YEs I all ready finish the documents that I need to complete. Later, in the evening i am going to upgrade again el capitan with you advice thank You
