Software Update - not working

I have a late 2013 iMac running 10.9.5 Mavericks and I used Carbon Copy Cloner to transfer old files across from a previous machine’s backup. I’ve tried repairing permissions and ACLs and deleting caches but I still have a problem using Software Update. It shows me dozens of duplicate entries but won’t let me install a security update saying I don’t have permission. And new updates like Safari 9 never show up. I’ve uploaded a snapshot of the screen I see when using Software Update, and also the “Get Info” of some of my folders in case any of them are not showing the correct permissions. For example, is it right that the admin permissions for my main Macintosh HD folder and my Utilities folder (inside the Applications folder) are different to the main Applications folder? Is there any way to restore all permissions on my Mac to the default Mavericks settings? How can I fix this Software Update problem? Someone suggested pasting this text into Terminal but it didn’t do anything for me: sudo chown -R $UID $TMPDIR..


I hope I can find a solution.

You may need to rebuild permissions on your user account. To do this,boot to your Recovery partition (holding down the Command and R keys while booting) and open Terminal from the Utilities menu. In Terminal, type: ‘resetpassword’ (without the ’s), hit return, and select the admin user. You are not going to reset your password. Click on the icon for your Macs hard drive at the top. From the drop down below it select the user account which is having issues. At the bottom of the window, you'll see an area labeled Restore Home Directory Permissions and ACLs. Click the reset button there. The process takes a few minutes. When complete, restart.
