Is there anyway to use a different iCloud account on Apple TV and a different one on my phone and still access HomeKit devices remotely?

Yes it possible - you'll need two ios devices.

Create an icloud account that you will go on your AppleTV and use the first ios device with that same account to configure all your homekit devices.

Then from your first ios device you can invite other accounts to share access to homekit.
