Old emails have gone

I have a Macbook Pro and it seems that since I updated to El Capitan my mails that are stored on my Mac are no longer viewable. I found that in Mail I have a V2 and a V3 folder. I'm not certain what to do because I would ideally like to access all the mails on my Mac.

I am assuming this happened after El Capitan but I cannot be sure.

Thanks Illass, I can get mail and it shows all my old gmails but it has started again. It is as if it has archived all the pre El Capitan mails into another folder and now I can only see the emails that have been received since the update.

At a push I could probably get by if someone could advise how to change the store folder for mail so I could switch between the 2 for now??
