My daughter and I used to use the same account for music. She now has a seperate account with her own log in. We thought this would completely seperate our accounts. But. Every now and then she gets a pop up on her phone asking me to log with my details.

That could be the answer. Do you mean that any app that was obtained when we had the same account are still linked to her new account.

That is correct any apps that was purchased under the same account will require the same account when you do an update.
She can delete said apps and then re download it using her id, but then she will lose her app data I believe.
