Notifications for Mail after upgrading to El Capitan not working

Mail creates separate folders / Mailboxes for each label created in Gmail. I have created rules which moves messages to specific mailbox / folders. I used to get notifications for all the new messages while using Mavericks.

After upgrading to El Capitan, I no longer receive notifications for new message which go directly to the Mailboxes (folders). I receive notification only for new message for which no rules are created and hit the inbox. I have selected New Message Notifications for "All Mailboxes" in Mail Preferences; but doesn't work!! Any solution?

SystemPreferences->Notifications->Mail: you have many choices.

In the System Preferences>Notifications>Mail, everything is check-marked. But still I don't receive notifications!! Also, the dock unread count seems to be working perfectly fine (which considers unread mails in Inbox as well as in mailboxes).

perhaps this helps (I can not check it myself because I can not simulate it):

uncheck several things (or all), then log out and then log in, again check what you want.

Had tried it earlier.. Even tried rebuilding mailboxes and mail index.. but nothing worked! 😟

I don't think i is the Mail app or the mailboxes.

What may help is restarting in the Recovery partition and doing a "Permissions Repair" with DiskUtilities.

Thanks.. I opened the Disk Utility and ran the new First Aid feature for disk verification. The option for verifying disk permissions no longer shows up in Disk Utility. How do I run the permissions repair now?

Even after the update, notifications issue is not fixed!! Apple really needs to check such bugs and come out with a fix!

I have the exact same problem since updating to El Capitan last night (28 October 2015). None of the suggestions or workarounds I've seen posted in these forums seem to help...

Found a solution (may be temporary) till the time apple fixes the Mail app! There's a mail add-on / extension called "Herald" which customises the notifications received from all the mailboxes:
