El Capitan and Mail

After installing El Capitan on my MacBook Pro I noticed all old emails were gone, including sent emails and everything from my inbox.

The emails saved to specific topics ae still there in Mail 9.0. Anyone know where the old emails went, and why they disappeared?

Any ideas on how to retrieve them?

MacBook Pro, OS X Mavericks (10.9)

Thanks for your help on this question. My email accounts are all POP accounts. I went back and tried the rebuild again and something worked, so I was able to retrieve all of the old emails. Whether that did the trick, or something magical happened, I do not know. Strangely, the emails appeared and then disappeared several times before they decided to stay in their proper place in their assigned mailboxes. At least, I think they are there permanently, but who knows.
