iphone 5s from 3. Transfered data via icloud now itunes wants to set up?

I've just got a 5S and when I set up I connected to the icloud and got all my contacts through. Now when I connect to iTunes it asks if I want to restore from last back up of previous phone or set up as new. But I've already set up so will this cancel what I've done? Confused what I need to do with iTunes, I don't need to transfer anything else over but I don't want to lose what's been transfered already.
