Since I've updated to El Capitan, I've noticed the font rendering seems a bit different, like all the letters are lighters. This is especially visible within the Terminal application. I played a bit with the AppleFontSmoothing settings to make sure I was using the default which I was

You’re right, the font rendering is different. It’s actually a fix since the fat rendering of Yosemite (and a couple of versions before that – since when I don’t recall, maybe even Lion) was a bug.
The way it is in El Capitan is now the way it’s supposed to be…
Actually, I believe there's really a difference in font rendering between the two versions:
Terminal OSX Yosemite:
Terminal OSX El Cap:
Chrome OSX Yosemite:
Chrome El Capitan:
It clearly shows a difference between renderings.
Yosemite and El Capitan use different system fonts (Helvetica Neue vs San Francisco), other than that font rendering must be the same.
You have noticed a different behavior when it comes to the Terminal application, It seems to me that it uses the System font
I've noticed that too! Usually I'm using Menlo font with size 9 and with dark background it's really annoying 😟 Switched back to OS X Mavericks.
By the way, off topic but the shell process name has some weird dash in front of it.
I did notice it too. San Francisco font instead of Helvetica Neue for UI is one thing, but all other fonts are rendered more or less different.
And I like the lighter look on non-retina display. It makes fonts look less blurry, more readable than they were on Yosemite. But it's just my personal opinion.
this is how i got good quality font rendering (for my eyes, but everybody is different..)
step 1) in terminal, type this:
defaults -currentHost write -globalDomain AppleFontSmoothing -int 2step 2) install this if you don't have it: http://brew.sh it's not an obligation but makes things a lot easier (see why on step 3)
step 3) install this http://www.freetype.org/ttfautohint/osx.html
