Are the whatsapp messages part of an itunes backup??
If yes - when i restore this back-up on my new iphone 6s - will i be able to see all my whatsapp messages there??
If no - How can i transfer the whatsapp messages??

They should be a part of the backup, so they would restore. You would have to verify this with someone that either uses WhatsApp or contact the developer for information. This is not an Apple app, so the developer would have to provide you with support information.
ChrisJ4203 is right - making an iTunes back up and restoring from that backup will transfer WhatsApp conversations as well -
Here is another option you can try - sign out of WhatsApp on the old phone - then sign in on your new phone - when I switched phones previously - merely doing that downloaded all the conversations that I had not deleted.
