Notes disappearing in Preview since El Capitano - Anyone with the same problem?

I have a problem with my Preview recently, whenever I create a note from the markup bar in Preview, the note disappears or is completely wrong positioned. Because of that it is impossible to use notes from the markup bar anymore.
