I have an existing USB external Time Machine drive for my MacBook Pro and I just added new Time Capsule. Can I set up the Time Capsule to backup wirelessly, and still continue to back up to my USB Time Machine drive when I have my MBP at my desk?

Yes, Time Machine can now accept two different backup targets and it will rotate them..
However it will annoy you when the USB is not connected and ask you to connect it.. after you have pressed ignore about 500 times you may become weary of it.

So if I choose to ignore the request to connect the USB drive, will it continue with the Time Capsule backup, or will it wait until I connect the USB drive?
It will skip that backup and next time backup to the TC.. it won't get stuck.. it will continue to backup correctly but.. it simply skips the USB backup.
