Turn on settings > photos & camera > iCloud Photo Library.
It is already in use, but none of my 2000+ photos are in the iCloud Photo Folder.
What exactly do you mean by iCloud Photo Library folder.
In iCloud.com there are several folders, one of which is for Photos. That is the folder online that I am talking about.
So what do you see when you open the Photos app at iCloud.com

Nothing in that area except the last activity was today at 11am. It is 12:34pm here.
So just to recap.
Your phone has 2,000 photos on it.
Your Phone has iCloud photo library enabled in settings.
Your phone is not in the middle of an upload, update or download.
When you visit iCloud.com > photos (using the same account), you only see 5 photos.

It's not at all clear what is going wrong here, whilst it's not unknown for syncing not to work as it's supposed to, it's usually the case that it can be seen where it's going wrong, this isn't the case here so far.
What size does your phone/iPad report for the iCloud Photo Library in the cloud (settings > iCloud > storage > photos.
Are the photos on the iPad the same as on your iPhone.
Do you recognise the 5 photos at iCloud.com, do they have a logical association with those on the iPad/iPhone, I.e. are they (say) the last 5.
For some unknown reason it is working now. I only did what you asked me to, which was mostly checking things. Makes no sense to me.
