Be more specific about what you want to do otherwise the answer is organize them any way you want. Are you talking about creating a photo folder, a data folder, a messages folder, or what? Where are you getting the downloads and what kind of files are they? How do you want them organized, by date, alphabetically, by topic, by owner, by ...?

My preference is this: Icon view
Music files goes into the Music folder which is in the Finder side bar. Or a custom folder which you can do by going to Finder>File>New Folder.
Videos goes into the Movie folder or a custom folder.
Documents goes into the Document folder or a custom folder.
Installers that I want to keep goes into the Installer folder. I downloaded a custom installer folder from a website--->
Miscellaneous files all go into the custom miscellaneous folder-->
