It only reads fonts from Library/Application Support/Apple/Fonts so I just put the fonts I need in there as a workaround.

I did a clean install of El Cap as I needed to replace a defective SSD and the problem is still there. It appears that Numbers only loads the fonts located in:
~Library/Application Support/Apple/Fonts/iWork
Might be incompatibility with FontExplorer. Who Knows... As a workaround I put the fonts I need in the iWork folder.
